Considering the time period (Meiji era) which is the late 19th century, it is still "correct" in the sense that it is part of the official name of Japan (Nippon-koku/State of Japan) known by the western world of that era.
As for the negative connotation, The Americans used the slur "Nips" to refer to the Japanese forces of the Pacific theatre during World War II. So yeah, perfectly valid to blame the Americans in this context once again.
Hmm, I don't believe Nipponese is being used in a negative context here at all. That would be "Nips/Japs". Nipponese is native for Japanese. You can substitute the word. I think the character in this case just prefers to use Nipponese probably because he has lived in Japan. It is a bit uncommon to hear it in a localization, though. I'd like to know why the localization team decided on using Nippon instead of Japan.
