In the main menu of SpecialK's overlay, there is an option to save JPEG-XR HDR screenshots. Pressing F12 will capture these JXRs alongside normal .jpg screenshots.
After that, I simply used this hdrfix utility to do the tonemapping.

I had to play around with the choices of algorithms because the result isn't always perfect. After that I'd just reupload the results back to Steam's screenshots folder using Steascree and off I go.
